PTRD-41 was made to destroy light armored Tanks and vehicles (Germans didnt have any heavy tanks in 1941 during the first part of Operation Barbarossa) so actually there was no need for Bazookas, Panzerschrecks etc. When Tiger came out, russkie infantry didnt have any weapons to fight back. Then 1943 winter came Lend-lease and bazookas from USA but they werent used much.
Anyway i think that you can penetrate any light armored vehicle from any distance and any angle with PTRD.

Well, I have been killed in one hit by a PTRD in a panzer IV before. People seem to be able to shoot one magic spot and the tank blows up.

Well they some how do it. I heard once if you land a perfect shot on the driver's window, you can kill a tank in one hit.

Nope, The German cross on the side, X marks the spot 
Shoot right at that Cross and the shot will ignite the ammo, destroying the tank immediatly.

I'll try that next time I play as allies (which is almost never). Where would I shoot if I was firing at a Soviet tank?

Using a PTRD, well its hard to tell on soviet tanks.
Aim for the ammo or fuel.
